The Aparoid Queen was the main antagonist of Starfox Assault and leader of Aparoids. She sent out her army of dark bugs to invade the Lylat System and assimilate all living beings within that galaxy.
She was mentioned several times in the game, however, they didn't have any means of reaching her or destroying her for that matter. The component needed to find the Aparoid homeworld, where she was housed, was stolen by Pigma and intended to use it to greatly enrich himself. The Starfox team were able to get it from him and use it to find out the location of the Aparoid homeworld but not before seeing Pigma get assimilated by the Aparoids.
Ultimate Story[]
The Aparoid Queen didn't officially make an appearance in the Ultimate Story, but it was revealed in the end of the Ultimate Story that she was actually a vessel of the Shadow Queen as a bridge between the Realm of Nightmares, her realm, and Starfox's realm. This was so she could overlook and use the Aparoids for the final part of her plan. After her vessel was destroyed, she gleefully watched as the massive Dark energy greatly widened the portal to the Shadow Realm, with the Shaman Emperor emerging from it.
